You can model this situation with a "multi-link". Simply define a junction at both ends of the siphon. Then, define one link to represent the siphon. Then, define another link to represent the spill-over. You can represent the spill-over as a weir link if you want, or as an open channel link.
Alternatively, you could represent the upstream side of the siphon as a flow diversion, and then simply define the cut-off flow where you want flow to discharge as excess spill-over. This is extremely easy to setup.
