Few thoughts of what could be causing you issues:
1. StormNET supports numerous hydrology models on top of SWMM (i.e., Rational, Modified Rational, TR-20, TR0-55, HEC-1, HSPF, SBUH, etc.). Therefore, if you are using SCS TR-20 or SCS TR-55 as the hydrology method, EPA SWMM does not have that. EPA SWMM has its own implementation of the SCS runoff method embedded in the SWMM runoff hydrology. Make certain you are using the EPA SWMM hydrology method and not one of the other available hydrology models.
2. StormNET also enhances EPA SWMM beyond its core hydraulics capabilities. For example, "pond exfiltration", "storm drain inlets", etc. are items that are unique to StormNET that EPA SWMM does not have. StormNET will attempt to convert whatever it can to equivalent EPA SWMM entities, but for some items there are no equivalents. Therefore, if you are using one of these unique "StormNET" items, you will need to find an alternative to model it in EPA SWMM.
3. There have been 15 different sub-versions of EPA SWMM version 5.0. Each one gives different answers when running the same models. We know--we do regression testing on over 400+ different model data sets for each new release of StormNET that we release. And, each time EPA releases a new SWMM, we have to go back and update our regression tests to the latest SWMM engine results (ouch!). The current version of StormNET is using the EPA SWMM 5.0.013 engine.

5. We are planning on adding something in StormNET, that when you export to EPA SWMM, it will list all of the items that are "non-standard" EPA SWMM.
